Last year I grew about 400 plants in newspaper pots, didn't loose 1
Because of real lousy wet weather, I didn't get to transplanting 
till most plants were 12 to 16 in tall.

You said you used newspaper on the bottom of the tray. I placed mine
in the open bottom tray, like you get when buying plants, I then placed
this on top of a waterproof tray. The only thing I can think of is the
newspaper
on the bottom did not allow for enough drainage. I added nothing to
neutralize the newspaper. I also used Peters potting soil, if that makes
any difference ?

The only thing I can suggest is next year try a couple trays this way with
non-critical plants or start a few extra.
