Too much rain doesn't hurt my peppers as much as not enough sun other than affecting the heat (think Scoville) of the ripe fruits.  Tomato plants are another matter as too much rain adversely affects taste and causes the fruit to split.  Nevertheless, you could do the same thing to your pepper containers as I do to some of my tomato containers....

Take a trash bag and put the container into it at transplant time.  The Hefty Steel Sacks w/drawstring work really well.  When a  period of lengthy and/or heavy rain is forecast just pull the bag up to enclose pot & stem.  Secure with string or whatever.  Undo when rain is over.  An example can be seen here:  http://www.fototime.com/63E004B6408BA82/orig.jpg  It looks dumb, but works great.  Also good for frost protection on early transplants.
