The rust colour is most likely bacterial spot.  If so, your chiles are toast!
Try to find a good fungicide, although this may not be effective.....this
likely is from too moist an envirement, from top watering or poor air
movement....Try growing some new ones, next year....be careful though as
bacterial spot is very persistant....Cheers...Doug(and Jim C ) in BC
